Looks like you can do it with Okular; under reviews it allows you to add annotations directly to the page by drawing a yellow box on the page then adding notes to the box. When you click on the review tab it shows you all the pages that have annotations added.

is there a way to create notes in pdfs? Like sticking a yellow sticky in the book or doing it the old fashioned way and writing on the page?
