I don't do anything as complex as what you're talking about, but I find
that emblems in Nautilus really solve alot of those problems for me. It
allows me to mark files in a particular way, and be able to visually
distinguish between them.

I think what you're talking about is on the future feature list for
Tomboy: http://www.beatniksoftware.com/tomboy/
