Gnome Fedora 5 and Panels

I have a Sun Java application which loads the javaw.exe process. When 
the application is launched it is suppose to launch in Full screen mode.
I am having an issue running the process in Gnome on Fedora 5. The 
application launches great but it runs behind the panels instead of in 
front of them
I removed the top panel and all items on the bottom panel but it still 
runs behind the bottom panel.

This wasn't an issue in Fedora 4 and is not an issue with KDE on Fedora 
5 - the app runs in front of the panel taking over the whole viewing 
screen

Interested in knowing if anyone has a solution for this or are aware 
this could be a bug.
