I have a simular setup, you didn't specify if you're using IMAP or POP
(Im using IMAP).
I say just try it. You can run both if you want to (grin).
I have rather large folders and files on my mail server and have never
had an issue with Thunderbird.
What I particularly like is that my web browsing and mail is consistent
across all the platforms I use now (Firebird/Thunderbird).
