Very bizarre. Can you check a few things?
1. Look through the objects for all three konqueror objects. Are they all
missing the mainwindow or just one of them?
2. Try opening a new window and then checking what happens:
$ dcop konqueror-18070 default openBrowserWindow file:$HOME
$ dcop konqueror-18070
3. What version of KDE are you using and on what distribution?
