YMMV... This tends to be really tedious but it's what I'd do (and it's
Good Training (TM)).

Select a reasonably small file to test transfers with both OS's: Windows
and your problem Linux. Fire up Ethereal on another box and capture both
FTP sessions (in different capture files). Compare and contrast to see
where and what the problem is. In my experience, that's The Only Way
that you'll *know* what's going on. You might find that the problem
isn't even on the box you're currently suspecting...
