running windows within Linux

You must be talking about a virtual machine. WINE implements the
Windows API calls and turns them into Linux/X API calls. There are
several virtual machines available for Linux (VMWare, Virtual Box, Xen
are a few). The virtual machines typically use a single file that is
used as the "disk" for the virtual system. I think some (like VMWare)
will allow you to point to an actual partition or make a disk image
from a partition for use in the virtual machine. It would probably be
better to use a file as the disk in a virtual machine rather than a
physical partition.
