Thanks everyone, su - works for the path problem.
Now can any one guess why synergy runs different when I am logged in as
a use, when it is launched on startup and when it run as root? It runs
so much more smoothly when you execute it as root when logged in as root
:)

I am guessing it is just an execute path problem.
When you login as root and when you su as root, look at output of:
id
echo $PATH
which ifconfig
If if it a path problem, then you can use "su -l" or just set the path
or
use the full path to your commands.
