Sure, you can make the filesystem anything you want (within reason).  I used 
to make CD backups using the minix or ext2 filesystem.  That way, I didn't 
lose any permissions or filenames by backing up to ISO9660.

Just make an image with your filesystem and burn that to the CD/DVD.
