this may be oversimplifying the process but I find the simplest things are the most often overlooked, especially on my system. Anyway I
notice that update is running, check the time between updates, it could be that you are updating the file list db every 30 min or so. I had
this problem so I put the update on a specific time rather than running update on a time interval. The same goes for any other process
running that requires a time interval, check those too. If you can't locate processor hogging pids that way then try suspending processes
that run on time intervals (unless you can't do without the process) and see if the problem clears up. If it does then you know you have a
problem with one of them. You can try re-animating them one at a time until you start having trouble again, then you have your problem
process.
I am pretty sure that most of this is covered in a how-to, not sure which one offhand, I think the security guide at linuxdoc.org is great
for helping us new *nix admins out.
