I haven't done that in particular, but I've used a program that is in
ghostscript called 'eps2eps' to clean up EPS files that didn't work
quite right.  I have no clue what this is really doing, but it seems to
really help :)

Something you might do is look at the Dia output in ghostview or
something like that.  I know that earlier versions of Dia didn't do
pages very well...
