Differing windowing api's mostly. Same
reason gtk apps work oddly under kde(qt), vise-versa, and java gui
features don't work right on anything ever.
Anything hardware accelerated graphic-wise use totally different
driver sets and gpu stuff too, compositing functions for enhanced
gui features (make pretty transparencies), things like that differ
extensively with their kernels. Same as directx based games never
work right under wine, you can only emulate some things so much by
reverse engineering and fuzzing.
They're just building yet another walled garden like everyone,
pick your religion. Sort of why webapps are the last frontier, it
shouldn't matter at that point what garden you reside in (but
still does).
