There are several ways.

1. C-x RET then choose undecided-unix and save the file and all should be
well

2. is write a custom function something like...
(defun dos2unix ()
 "eliminate evil ^Ms"
 (interactive)
 (query-replace "\C-M\C-J" "\C-J" nil))
You would put the above in .emacs file and call via M-x

Havent tested but shoudl work..
