I dont know alot about this but i get that problem often, you just have to run fsck on the partition and reboot the system, everytime i get it it autoruns fsck and fails and says i have to fix it manually so i run it reboot and it boots without checking it. It says the reason it checks is because it wasn'y cleanly unmounted.
