If it doesn't provide you this option, then it might not be seeing your hard drive as it should be. (Windows setup that is.) So, you would have to use the F6 option and load your SATA driver before continuing setup. 

fixboot will most likely get you going for windows.

As for the chances of corruption again....well, if it's a bad spot on the HDD, then of course you will have various failures. After you get back into windows, I strongly advise running chkdsk /r to check for bad sectors and mark them as bad accordingly. (Also to try and save what it can.)

That does suck about the swapping of HDD's. One thing I do know about windows which I totally hate is that you cannot move the "C:" drive. C is C, period. It's not very friendly in that arena. But I guess that's one of those things that many of us like about Linux.
