bracketed images shot hand held. It is supposed to use hugin's image align program to line things up. I suppose that isn't ready for prime-time

It doesn't seem to be behaving. I tried aligning JPG images and some of them (two of five) rotated about about 30 degrees and the colors were all wrong (they ere mostly black and white) and they didn't align properly. I then tried aligning  the images corresponding raw images but ever but had the same problem except for the rotation. 
 Any idea how to fix this?
